Description:

TASSEL stands for Trait Analysis by aSSociation, Evolution and Linkage. This application evaluates linkage disequilibrium, nucleotide diversity, and trait associations, and it is prepared to deal easily with millions of markers in thousands of entries. TASSEL is an easy to use and intuitive tool to manipulate large SNP datafiles and the key to run the Genotyping By Sequencing (GBS) pipeline.

Block 8: Transcriptomics: RNAseq, beyond just Counting Sequences (Optional)

Description:

A processing pipeline of RNA-Seq data will be explained in detail including useful tools and data formats and manipulation. To be covered: preprocessing of reads (cleaning, filtering), assembly of reads (de novo vs reference-guided), data analysis (SNP detection, expression analysis, annotation).  A small sample dataset will be analyzed in class for hands on practice of procedures highlighted in class.
